Disentangling temporal patterns in our perception of the fossil history of gymnosperms

By taking gymnosperms as a case study, this article evaluates the perception of plant life history from the fossil record to test the biases associated with the time-dependent aspects of the taxonomy, following a stepwise modelling procedure based on two divergent sets of time units. The idea that the effects of the temporal component of paleobiological inference need to be evaluated to remove any possible bias in our interpretation and perception of plant evolution based on analyses of large-scale data sets is investigated. Abstract Climatic oscillations in the Quaternary have played a major role in changing the geographical distribution of plant species. Recent molecular work has provided new insights into the location of glacial refugia and routes of postglacial expansion. A comparative analysis shows that phylogeographic patterns in Europe appear to be less congruent than in North America. Evaluation of chloroplast genome annotation tools and application to analysis of the evolution of coffee species.

International audience; Chloroplast sequences are widely used for phylogenetic analysis due to their high degree of conservation in plants. Whole chloroplast genomes can now be readily obtained for plant species using new sequencing methods, giving invaluable data for plant evolution However new annotation methods are required for the efficient analysis of this data to deliver high quality phylogenetic analyses. In this study, the two main tools for chloroplast genome annotation were compared. More consistent detection and annotation of genes were produced with GeSeq when compared to the currently used Dogma. The Arabidopsis arenosa complex is closely related to the model plant Arabidopsis thaliana. Species and subspecies in the complex are mainly biennial, predominantly outcrossing, herbaceous, and with a distribution range covering most parts of latitudes and the eastern reaches of Europe.
